Westchester (mostly the region between Bronxville and Hartsdale) has a decent sized Japanese ex-pat community. Here's one that's missing from your list.

Another large Chinese store with a fair amount of Japanese food as well. Mentioned here for completeness, as I don't like the management and so don't shop there anymore.

There are a couple of tiny Korean shops that I haven't really been in enough to comment on. There are also many Indian/Middle Eastern groceries here, but that's beyond the scope of Just Hungry, I think...

I go here quite often to get those asian foods I can't find in a regular grocery store. It's technically a Vietnamese grocery, but they carry all sorts of other asian foods as well. They have fresh fish, a bakery, decent produce section and well stocked freezers. The staff don't seem to know much, if any english, so if you have questions ask another customer

This little market is packed full of stuff in a tiny place. Tozai is a great place for your quick japanese market fix and they have great fresh sushi!

As of now, only the St. Marks Place JAS Market is still open — the two smaller stores closed in the late Spring/Summer. FUJII Yasuhiro, who ran the Broadway store, tried valiantly to get Mitsuwa (the parent company of JAS Market) to let him take over the store independently with a partner, but it seems in the end he was not successful.

The St. Marks Place store no longer has a café upstairs, either. However, the supermarket downstairs is still in business, and many things there are still somewhat less expensive that Sunrise Mart around the other side of the block — though Sunrise Mart is more bustling and has greater selection of certain things, including tea and ceramics.

I ordinarily hit both places on the same trip, coming down from the Columbia area.

They closed the JAS Marts. It's really sad.

Nara is there, I just drove by on Saturday but couldn't go in because of all the snow piled up along Main St. It's between the library and theatre, on the same side as the library. Look for a green awning. There was another Japanese market that closed.

V&T Market, 12 N Franklin St, Hempstead. They have a fair selection of Japanese foods and snacks available, plus fresh seafood, butcher, bakery. Before HMart opened in Great Neck I bought all my Japanese food stuff here and I still go here to stock up on basic dry goods and winter Pocky.

Now if only an Asian market would open up in Glen Cove, we have plenty of empty stores. :(

An update for New York,

the Beard Papas have all been closed down, save for the branch in the Upper West Side, 'Tongin Mart' is now called 'Tokyo Mart', Cafe Zaiya on 41st st no longer has Beard Papas.

The basement level stocks bento boxes ranging from $4 to $40, sushi making equipment, Japanese dishwares, tamagoyaki pans and takoyaki pans. The ground level stocks mainly Chinese foods, but they have a pretty big selection of Japanese snacks. The upper level is all Japanese import housewares, Hello Kitty, Shinzi Katoh bento boxes, and a huge range of Japanese cosmetics and skin/hair care.

An update for NYC:

Sunrise Mart has a new location on the same street as Zaiya. They've added on a cafe-type area with seating, a selection of bento, hot food made-to-order behind the counter, desserts, and drinks. They also have a sort of bar on the second floor with more seating.

There's another M2M store near Columbia U., on the west side of Broadway, a couple blocks south of 116th Street. It's been there for several years.

You asked if there were any Japanese grocery stores in brooklyn. I've never seen one myself.

There are a few exceptional Asian grocery stores, especially around Brooklyn's Chinatown in the Sunset Park area. The best I have found is the Hong Kong Supermarket. They carry a number of Thai, Japanese, and Korean items, even though they are Chinese, obviously. Dry goods are especially strong there.

Living in NYC all my life, but in Queens, where there aren't many Japanese focused markets but a lot of Chinese ones, I haven't been able to travel around much. But only last summer, me and my friend got to go to China Town and discovered this amazing Asian supermarket called New Kam Man. It has about 3 floors ( I didn't get to see them all) and one of the lower floors has a bunch of bento supplies. Almost everything I got to see there was Japanese and Korean, even though it seems Chinese in general. I'd like to go there again, and it's great for anyone who lives in that area :D

JAS Mart on st marks has closed. There's a huge Chinese market in flushing queens,that has a ton of Japanese stuff.
It's right on main street,just a few blocks from northern blvd.
It's called Hong Kong mart. There's a small mall attched to it too.

Also an H Mart on northern blvd ,down by great neck ,before you hit the miracle mile in manhasset.
They have everything to make okonomiyaki ,and more.

A few corrections:

A bit of overlap with other commenters, but just reporting that JAS Mart is now closed, and the Beard Papa on Broadway in the East Village has closed. There's a new M2M near the NYU campus, on what I think is Waverly Place (but might be a street parallel to it).

Unfortunately, the last few times I went to Kinokuniya they've had very few bento boxes, if any. The first time I went (Summer 2011) they had a nice selection, but whenever I went in 2012 I couldn't find much in the way of Bento supplies.

Oishinbo, located at 283 Halstead Avenue in Harrison. (914) 835-4390. It's been there for at least fifteen years, so I'm surprised you missed it! It's very small, compared to Daido in White Plains or Mitsuwa in Edgewater, NJ, but it's well stocked and the owner & family are very nice.

Sakanaya Sushi located at 14-16 North Central Park Avenue in Hartsdale, NY (next to Nijiya). 914-946-9065. This is a sushi caterer and fish monger, not a sit down sushi restaurant.

There's only one store I know of in Brooklyn, and it is pretty small. It is called Midoriya and its on N 9th (north 9th) Street between Driggs and Beford Avenue in Williamsburg. It mostly sells candy, beauty supplies and snacks, but my friend said that she has been able to find a decent amount of produce and other cooking items. Hopes this helps.

Bento-Ya is a fantastic find in the Rochester area. They are well-stocked and some harder-to-find Japanese prepared/frozen items as well as ingredients. The owners are very friendly and helpful, and will on occasion make special orders if an item is requested. They also own and operate Fujiya, a Japanese restaurant just down the road which is also quite wonderful!
